The manuscript introduces NanoJ, an open-source image analysis framework designed for super-resolution microscopy. NanoJ consists of five modules: NanoJ-Core for image correction and drift correction, NanoJ-SRRF for live-cell super-resolution imaging, NanoJ-SQUIRREL for image quality assessment, NanoJ-VirusMapper for single-particle analysis of viral architecture, and NanoJ-Fluidics for precise and accurate automated liquids exchange. Both VirusMapper and NanoJ-Fluidics are compatible with various fluorescence microscopy methods and have been demonstrated to enhance the capabilities and efficiency of live-cell super-resolution imaging. NanoJ is expected to be expanded in the future to improve quantitative data analysis and measure the reliability of fluorescent microscopy studies.
